As part of our research, we have developed software for challenging bioinformatics problems:

• CMOS: software for the contact map overlap problem for protein structural (3D) alignment.
• R3: software for the protein side-chain conformation prediction problem.
• SBH: software for finding all near-optimal solutions of the combinatorial problem in DNA sequencing by hybridization—forthcoming.
